Naruto is not spending time with Bolt, notice how Naruto sent a clone after him because he painted the stone monument. Notice how when Bolt said his father was just a clone, he decided to hide from him anyway. I'm assuming that he still feels empty in his heart

He was playing hide and seek or whatever. Atleast in the translation I saw. It wasn't the first time either.
Yeah he's busy, but a clone isn't going to hinder him any.

I can't show you the scans but notice how Boruto looks really sad and Salad tells Naruto to go look the other way. He does not feel like it is legit because it is not his real father.

That makes sense.
There's still no reason as to why Shikamaru would keep Naruto from using clones.

Plot probably. Maybe it has something to do with the information gained after a clone comes back? That would distract Naruto all the same too
