The Black Flames are the sort of technique that is quite well suited for countering healing (combined with the True Flames of Koji, we can say that Fire Style is poor in other uses because it is good for this, literally called "burn damage" in other media).
However, Orochi brought out his Hydra Form, whose main quality is its regeneration, not only knowing he had it but directly after Itachi had proficiently used the Black Flames and while he was maintaining an even more energy taxing technique in case that was in question.
This forces one of two conclusions: either Orochi is a massive idiot or his Hydra Form allows him to somehow counter the flames. If the latter, it could be that the form is too durable for the flames, similar to metal armour, which could be explained via the nature energy assimilation of the technique; it could be that it regenerates at a far too fast rate for the flames, which would make sense of him laughing at getting six heads chopped off at once while the flames have taken a few moments even with mortal flesh; it could be that Orochi can cast some other technique which defeats or nullifies the flames; or some combination of the above.
In addition to the above options, the fact that normal Orochi can already counter the flames with Oral Rebirth would make it very questionable for his ultimate form to be beaten by them. Nonetheless, nothing is confirmed until confirmed so we speculate in the meantime.
