Hell no. Absolutely not. Jon might not like the idea of incest, but Ned Stark's very father married his cousin, its not something as frowned upon as it is in real life. I doubt someone who holds responsibilities like that as seriously as he does would want to get rid of his child. A bigger concern if that was the case would be marrying Daenerys so he doesn't father a bastard.
