If Juubito can control Juubi chakra so easily he could also learn to absorb the natural Energy, if not then Kishi knows what to do.

If I was to make a guess I would say that Obito CANNOT absorb sage powered attacks...this is due to the fact that he has only one rinnegan therefore he is only half a SO6P or an imperfect form...although he is strong as all hell, he cannot make use of the full power of the SO6P cause:
1) He doesn't have the full power of the 8 and 9 tails
2) He has only one rinnegan eye
3) If he did then the saga would be over and all the characters will die
As in true Naruto fashion, I think that something would be found to defeat Obito...Senjutsu attacks maybe it, but they have to connect with them first...

Well, it's because he has too much chakra. He'd only turn into stone if natural energy > physical energy or spiritual energy.
But Naruto wouldn't be able to do that, overload Obito with Natural energy, that is.
