We all know that the sharingan can see chakra, and from Itachi's comment in chapter 390 the sharingan can also see how much chakra a person has. We know that the shadow clone jutsu disperses chakra evenly amongst the user and their clones, and that when a clone is destroyed the chakra returns to the caster this is how naruto replienishes his sage mode and we know that a clones chakra can't be replenished unless it's given to them by a bijuu or by someone like tsunade.
So a sharingan user would look at the clone user and their clones and see the chakra evenly dispersed so he wouldn't know which one is real, the fight would start he would destroy a clone and the chakra would return to the real one. Now when he looks at the clone user and their clones he would notice that one of them has more chakra than the others, and since the clones don't get the returned chakra only the original this would give him away. The more clones he destroys the more chakra returns to the original and since clones can't replenish their chakra it becomes obvious that the one who keeps getting more chakra as clones are destroyed is the real one.
This is how a sharingan user can see through shadow clones.
