You must didn't pay close attention. Danzo was placed under genjutsu, he used izanagi to free himself of it and sneak up on shi sui which is why after danzo removed shi sui's eye he showed his eye losing its light.

Shisui was taken by surprise because he did not expect Danzo to use Izanagi. By the time Shisui could react, his eye was already gone.

Shisui caught Danzo in genjutsu. To escape it, he used Izanagi. There was no way Shisui could have anticipated a forbidden Uchiha technique from him. So naturally, Danzo caught him off guard, and went in for the kill.
