This is what I think. For example earth style. If someone used earth style and flying rocks came to you can't absorb it. because those rocks aren't made up of chakra for juubito to absorb. Naruto's rasengan for to make a direct hit not only takes speed but by using the energy of nature that has no chakra. You can call it sage jutsu chakra but nature itself cannot be absorbed.
Naruto's rasenshirken was absorbed in his battle with pain because he added his wind chakra to it. There's a difference between wind chakra and wind. If they were the same madara would've absorbed the wind before it hit him. (from Temari)
