First off allow me to say that in this thread contains a theory..
That Zetzu killed Rin, not Kakashi.
By Zetzu being the one to actually stab Rin.

I was going to do a short version, but decided that it's best if you read the proper version, if you will.

I believe this could be plausible for a number of reasons which I have seen in the manga, feel free to state if anything is wrong or proven, although I'm pretty positive my information is right.
Zetzu kills Rin, Madara / Zetzu uses a genjutsu to trick Obito and Kakashi into believing Kakashi did it. More below.
| Main Reason: Obito's vision on the way to Kakashi & Rin;
When Obito leaves to get to Kakashi & Rin to help them, we know that he merges with Spiral Zetzu to have the strength to get there. Nothing weird there right? Wrong.
On his way to Kakashi & Rin he pictures a vision in his head about Rin being stabbed through the heart... But look closely at the arm... Is that a Zetzu arm? Is it just me who sees that? REGARDLESS on what you believe on this, even if you think it is Kakashi's arm / just a premonition, it still fits into this (but in theory 2);
How does he see this vision? Just in his head? Perhaps.
Or MAYBE.. Maybe.. it's because he is merged with Zetzu, he is seeing ANOTHER Zetzu's vision. (P.S. Zetzu says that all Zetzu are connected, and they can relay information etc telepathically.) maybe the Zetzu who killed Rin had to send the information to show that it was "done" so to speak, knowing that Obito would not catch on. OR maybe he is seeing this Zetzu's vision due to his deep emotional connection with Kakashi & Rin causing him to intercept the information being relayed to all but him. OR maybe he just sees it regardless and no Zetzu is relaying information, just due to his desire to know what's happening. I prefer the former of these 3.

When Obito wants to leave, Zetzu HAPPILY helps him and doesn't Madara sais nothing to stop this from happening. Also, Madara is extremely confident, even certain that Obito will be back. Why?
COULD it be that Madara and Zetzu conducted a plan to kill Rin and use genjutsu to make it seem like Kakashi had killed Rin to destroy Obito's resolve? I think so.

As an overview;
Kakashi is put under a genjutsu which makes him see in his mind that he stabbed Rin, and why (maybe). And then he faints, and is then placed down by Rin. So he actually believes he did it.
Obito is put under a genjutsu to see Kakashi stabbed through Rin, burst into rage and attacks everyone while the real Kakashi is dropped, passed out, by Rin. So he believes Kakashi did it.
