This issue is too complicated for Kishi to have ever considered it in the first place 0_o. Chalk it up to Pnj.

He can choose what body parts he phases, so maybe he leaves his feet in the corporeal realm?
The method for defeating Obito was based on the fact that he could not phase one part of his body without making his entire body intangible in the first place. So no, he doesn't control which body parts he phases, rather he makes his whole body intangible and any part contacted by a foreign entity is automatically taken to his other realm.

Personally I think his movement through the ground is a Zetsu Earth Style thing. I think his ability to phase while remaining on solid ground is due to him not phasing through anything he is already touching. Such as when he was holding Sasuke and the Raikage passed through him. Sasuke didn't fall so maybe that is why. On a somewhat related note in the most recent chapter Madara stated that Obito cannot phase when he jumps. Why that is I'm not sure because i thought i have seen him phase while in mid air. Oh well. I don't completely understand Obito's ability.
