I think the answer is the Kamui.

If obito can use the jutsu to dematerialize the part of his body the punch made contact with I don't see why a young obito wouldn't have used kamui to send the half of his body to the other dimension. I have doodled a picture illustrating my point.

I dont think its too crazy to say that its possible that madara exists in this dimension (probably some uchiha sharingan secret or something) and met obito after he was completely crushed by rocks.
