Kamui lasts five minutes. Konan's explosions lasted ten minutes. It would be probable that Obito used Kamui for the first half and then Izanagi for an extra minute, leaving his Kamui able to reset and allow another five minutes. That interval between where he used Izanagi after Kamui deactivated would be where he received his wounds.
