Kaguya, after eating the fruit obtained the purple Rinnegan along with incredible chakra levels.
After giving birth to Hagaromo and Hamura, she lost a lot of the Fruit's Chakra to her children.
Somewhere along the way, Hagaromo gave everyone chakra via Ninshuu.
And also, somewhere along the way, Kaguya decided to take back the chakra that Hagaromo gave away.
Kaguya used the Rinnegan she got from the fruit, she used it's powers to create a Moon using CT.
After getting close to the moon, she awakened her Third Eye and casted IT.
The Rinnegan, having fulfilled it's purpose, is drained away and absorbed by the third eye. This left her eyes blank which was formed into the Byakugan, something that would help her track(see) chakra just in case anything happens in the future.
Then somewhere along the way, the Moon was destroyed and a new one was created by Hagaromo. (Hagaromo seems to know the issue put a seal on his forehead as a precaution)
The Rinnegan and the Third Eye are opposides of each other,
No real evidence for this. But the story I gave is fitting and logical. Another logical alternative is that she is the Juubi and hence already has the Thrid Eye
