There have been many manga/animes that have gotten rebooted entirely, namely ones from the early to mid 80s and got rebooted in the mid 90s to early 2000s. Most people of our generation haven't heard of those manga/anime's because they were forgotten overtime like how a lot of manga/anime's have.

With what I said above, there is a possibility for any manga/anime including Naruto to get rebooted entirely in a decade or so. That being said, here is how I would write the Naruto manga if that is to ever happen in say 15-25 years from now.
For starters, I definitely would have handled the romance a lot better and also would have taken the series into a much darker tone than what Kishimoto had taken it. And I would have borrowed quite a few elements from some Marvel Comics stories to say the least most notably Spiderman, X Men and to a lesser extent Captain America, just to add some spice to the series. On top of that, I would have had the series go on a lot longer to put it lightly.
I would have had the females of the series to be a lot more developed and fleshed out and have strong feminist attitudes for the most part. Especially when it comes to both Hinata and Sakura!
I would have had Team 7 go on a lot more missions before the Chunin Exam Arc began. I also would have had Orochimaru go after Naruto as well in attempt to become the Nine-Tails Jinchuriki and acquire the Sharingan, thus rendering him nearly unstoppable. Only difference being would be that Naruto would resist the curse mark due the Kurama's interference whereas Sasuke would succumb to it.
Then i also would have given many other characters in both Parts 1 and 2 a whole lot more character development and personality. Namely Sai, who is for the most part infamous for having little to no personality at all.
As for the pairings, I wouldn't have any of the characters stick to one woman during their early teens. I actually would have had Naruto go out with Ino for a couple of arcs and then have the two break up due to conflicting issues, namely the missions that they go on and them not being able to see or spend time with each other anywhere near often enough.
I would have had ShikaTema happen a lot sooner than it did, that's for damn sure. And I would have at the very least given Choji interaction with Karui, thus explaining that pairing to being with.
I also would definitely have made Hinata's character and personality a lot different than how Kishimoto portrayed her. I would have made personality more like how it was in the movie Road to Ninja and have her be A LOT more independent rather than simply chasing after a guy constantly. That being said, I would have had her been single for a while, but she wouldn't really care all too much.
During the Pain Arc, I would have made it to where it would have been team effort by Konoha 11 to save Naruto from Pain while he was pinned down with Sakura steeping into the main battlefield instead of Hinata.
Call me salty all you want, but I definitely would have made NaruSaku canon right after the Pain Arc happened with a time-skip following immediately afterwards. Then later on they would have had a kid named Shinachiku Uzumaki.
BUT to spice things up a bit, I would have had Sakura die in Part 3 by one of Naruto's main enemies during an assassination attempt on Naruto's life (Much like with what Kakuzu tried to pull with Hashirama). Causing Naruto to become grieve-stricken for a while and his son to become sad and slightly resentful towards for father, blaming him for not being able to save his mother Sakura. (Much like how Obito blamed Kakashi and Minato for not being able to save Rin)
Sometime after that, I would have had Hinata come along and basically become the Mary-Jane of the series and I would have had NaruHina become canon not long after and they would have a child Himawari, which would have been Shinachiku's half-sister, who wouldve been 6 years younger than him. And Hinata would become Shinachiku's step mother in turn.
As for the whole Shinobi World War Arc and the other characters such as Sasuke, I would NOT have had the war dragged out so long and I would have had Kaguya remain the heroine as eluded and somewhat established in chapter 646 (Reason was because there was no need for her to be introduced as a villain let alone being established as evil at all).
I also would have had more than just two fights between Naruto and Sasuke. I would have had the second fight occur during the Five Kage Summit Arc and the Third and Final Fight being after the main villain was finished off of course.
I also would have had the whole Shinobi World War occur when everyone was a little bit older, pretty much the ages they are in The Last: Naruto The Movie.
I also would have had Kushina come back during the war as an Edo Tensei just like how Minato had, thus having a family reunion.
I would have had Kabuto fight alongside Madara and Obito while they were battling Naruto, Killer B, Guy and Kakashi
I would have had Madara as the final villain of the series and not f*cking Kaguya as I said before and I would have had the fight with Obito end a lot sooner. Then I would have made the fight with Madara much longer and more dragged out.
Then once Madara had been dealt with, the final fight between Naruto and Sasuke would begin and it would a battle to determine who would become the Ten-Tails Jinchuriki. With Sasuke in the end losing of course rather than a tie!
Then later on, Sasuke would later try to and successfully patch things up completely with Karin and the two would have a child named Sarada.
Then later in Part 3, it would be revealed that Black Zetsu and Spiral Zetsu had survived the events of the Shinobi World War and that he was the one responsible for Sakura's death. And the reason why he tried to assassinate Naruto is because he wanted revenge on both Naruto and Sasuke for killing his master and creator Madara.
Thus the premise for Part 3 would be Black Zetsu and Sprial Zetsu trying to rebuild the Akutsuki and getting revenge on the ones responsible for Madara's demise. Even if it means going after the next generation to do so.
Since Part 3 would be focused on the next generation, I would make Part 3 to where some of the Juubi's chakra went inside of Shinachiku and Himawari and some of the powers that Hagoromo gave to Sasuke went inside of Sarada, thus making those three Black Zetsu and Spiral Zetsu's primary targets.
So there you have it!!! That's how I would have the Naruto manga done if it's to ever get rebooted!
