They never heard or known of any ability like that so they were only making guess about the ways they knew are possible like genjutsu and immortality.

They didn't even know Pain was coming toward the Leaf. Pain surprised attack the Leaf.(Lets all ignore him and find Nagato.)
1. They never seen nor heard of the 6 Paths of Pain before.
2. The Pains separated. They scattered across the village in search of Naruto. Not to mention he also had summoning destroying the village.
3. They had little knowledge of his power. They heard what he could do, but didn't know which Pain did what.
