Um its called have a shadow clone at all times. That way you both cant be controlled at once. But keep him far away practicing sage mode and some dope ninjutsu.
So when someone uses KA on you the clone vanishes your back and now you have a dope ass power up.
Trick them into using it on a clone because sharingan doesn't see through them.
KA was an OP tech that could only be used once a decade and would set Shisui's MS on cooldown for 10 years. It had too many risks.
Or you know, better yet just outsmart the user the way Danzo did. Shisui 100% let his guard down after catching him in that 3-tomoe and then Danzo only had to use one arm to beat him.
He senses Shisui's chakra, not koto. He just knew about Shisui's technique. That's not a counter. It just means that if you have a byakugan, you can sense Shisui's chakra and you'd have to assume he used Koto, so that would mean one of the ideas you were thinking was wrong. That's a bad counter, because the person with koto will just make the byakugan user believe that he/she is not seeing Shisui chakra. If the byakugan user believes he/she is not seeing Shisui chakra, then there's no suspicion, no counter.

1)Let's assume that you know that the other person has koto, the koto user just has to implant the idea in your head that he/she does not have koto. So the koto user just make you believe that he/she does not actually have koto.
2)With Hashi's cells, you could use it way more often

Bad idea. It's not always successful. Shadow clones actually aren't very successful. Think about it. The idea of one shadow goes to the original when it disappears. For example, when you send a shadow clone to scout for you to see if there's an enemy up ahead. The koto user can make the shadow clone believe that there isn't an enemy. The shadow clone will then tell the original that there isn't an enemy. The original will think that there isn't an enemy.
What if the koto user doesn't implant an idea in your head originally but makes you think he/she did. You'll think you found out but there was nothing originally. You haven't then really countered it because just by thinking that you have, you're under it's jutsu.
By yourself, there is no way out unless you had pre-prepared clones. Otherwise,
that jutsu is hax, unless you have a friend nearby that can tell you that you
are under the jutsu. Alone, and koto really solos.
