Cospared to the upper tiers of shinobi, he has low reserves of chakra.

Itachi has low stamina. He can't last long not because he doesn't have the chakra to, but he doesn't have the stamina to keep himself going with each chakra drain. You could boost Itachi's chakra by 100, and his poor physical state would still hinder him.

Itachi has great chakra control that's how he was able to do all that.

^This. Also, he didn't have a body strong enough to handle MS jutsus like Sasuke. Previous use of MS and disease destroyed Itachi pretty quickly (18 years is too young to die, large stamina would probably mean a longer lifespan as well) :l

He needs a flaw - and this is it, as flaws go it's a good one in so much that it's utterly out of his control and likely something determined by 'fate' (plot-no-jutsu).

A genjutsu master, it would make sense and even benefit him if his reserves were less - and his control greater.

In fact, it highlights his skill all the more than he can hold his own and defeat (at a young age) shinobi like Orochimaru an Kisame, the latter who has chakra reserves which are on par with Tailed Beasts.
