Kakashi in the databook has been confirmed to have dog-like sense of smell. Whilst it may not sound or look like Obito, sure would smell the exact same. Kakashi's smelling senses are more refined than Kiba's, who in turn is better than any actual ninja hound. That's some crazy sh*t.

Kakashi's dogs can't smell the scent of Obito and once a man thinks his friend is dead he isn't bound to think otherwise. Also anyone else could have taken Obito's MS so the same sharingan pattern isn't a give away. Obito's action at the time were more like that of Madara Uchiha.

I went away for like 5 years when I was 11 and then when I saw a dog in my hometown it immediately recognised me and played a game specific to us. I did think of the Hashirama DNA but if Kakashi's sensing is really as good as early Shippuden constantly tells us, you'd think 80% of his body would be recognisable.

Honestly the fact that Kakashi meets him multiple times and isn't THAT surprised when the mask falls off leads me to believe that he somewhat knew & had a very strange coping mechanism rather than being clueless.

This he had been changed not only by madara chakra but also that zetsu that went on him but yeah everyone changes when they get enhanced with Senju dna

If I'm not mistaken, in order to enhance one's smelling, he has to infuse more chakra in his nose, so it's not like Kakashi is constantly using this technique, otherwise the same would happen to him as when Naruto farted when Kiba was in beast mode xd So when Kakashi met Obito, I doubt he tried smelling him out...besides, as others said, Obito's smell probably has changed.
