Ok so here we go, Killer Bee said that Jinchuurikis that can control the Bijuu, cant fall into a genjutsu cant be affected because the Bijuu would block the Genjutsu, so here we go.
Killer Bee may have said that but it's clear it is not true all the way since all jinchuriki including perfect jinchuriki can be placed in genjutsu but the bijuu would eventually break all perfect jinchuriki out of it however a genjutsu like tsukoyami which only takes seconds to solo would still be effective vs a perfect jinchuriki.

Lol I've brought this up before. About the only thing we can do is speculate.
Here are the possibilities I've come up with.
1) Yagura may originally have not been in harmony with the three tails and thus Obito would have been able to cast a genjutsu on both of them, making it appear as if they had been harmonized.
2) Madara showed that when connected to the mazou, you can produce a miniature IT. According to Sasuke's words, not even Naruto harmonized with all the Bijuus would have been able to withstand it. Furthermore, it appears Bee, though he still has a piece of Gyuuki is also caught in the IT. Based on this, perhaps Obito controlled them both by connecting himself to the mazou and using the miniature IT on them.
^^^ maybe the gedo. good thought. i wish we saw how. damnit kishi. rin rin rin. what about his days in akatsuki????? ffs. or some filler in the anime would have been nice.
