It was never about the seals, but they talked about the powers that Hagoromo gave them. It never really implied it was either the seals chakra, or the actual power from Hagoromo.

Given the former, it makes sense that they can sense each other considering the fact that Hagoromo broke his power into two, so in a sense they are connected.
