I'm pretty sure Lee was the best in his graduating class by far.

Exactly, if he had literally 0 aptitude for chakra he wouldn't be able to walk on water or walk up walls. He can probably perform basic jutsu.

gai can perform ninjutsu but chooses not to. Lee absolutely cannot perform it.

nope. it is clearly stated throughout the series that Lee absolutely cannot perform ninjutsu. Chakra aptitude does not equal ninjutsu capability

I know what you mean. One of naruto's defining characteristics was that he was a failure of a ninja. A failure who through determination and training, was able to improve and hold his own against geniuses, just like Lee. When Naruto mastered sage mode and defeated pain, I think that he evolved somewhat from being a failure, and finally became a respectable prodigy of a ninja. To unlock the Kyuubi chakra mode, he did have to train really hard with bee, but even then he seemed like a natural. I was ok with all of his improvement, to me it was him developing as a character and he earned the power through hard work. When the sage of the six paths gifted naruto half of his power, and it was revealed that Naruto was an incarnation of Ashura destined for greatness, I was conflicted. I think for the plot, the incarnations and the sage giving naruto and sasuke his power was interesting, but at the same time Naruto was just handed power without having to really work for it.
