Hagaromo can likely sense really well. This being said, he knows Naruto and Sasuke aren't there. That also being said, he sent them out there knowing full well that they might fight his mother. That being said, IT'S HIS MOTHER. Come on, why wouldn't he know his mother has the ability to transverse dimensions?

In short he can't sense them fighting in this dimension and therefore knows they are in a different dimension.
