The reason Kakashi can harm Kaguya with Kamui is because of the difference between the two techniques.
Sasuke's black chidori is a chakra technique that manifests chakra in a physical form. Regardless of the fact that he has Rikudo chakra its still a chakra manifestation technique. Ergo can be absorbed by Kaguya. If he used taijutsu however, like Naruto he would be able to hurt her.
Kamui however bends space and time creating pseudo wormholes. This is an effect CREATED by chakra it is not a manifestation of chakra but a manifestation of space time manipulation. Ergo it is not necessarily possible to absorb the technique. Even without Obito's rikudo chakra its likely it could hurt Kaguya anyway on its own as it is extremely similar to her own teleportation technique.
In the same manner that taijutsu is using your own physical form to attack, you are using the universe's own physical construction to attack. Chakra is just the fuel and mechanism to create the change in space time. The attack itself is not chakra based but space-time based.
Just the same as if you create a doton wall to defend yourself, your not creating the earth your shifting and manipulating existing earth by infusing it with chakra. Much like Gaara can do.
