The original plan was to store the remaining Bijuu chakra that Naruto had left so that they could meet up at anytime, regardless of where they physically were. But, the out of the blue fight with Sasuke forced Naruto to use RSM; and since the battle required Naruto to use multiple taxing techniques, he ran out of the Bijuu's chakra hence why Sasuke said "the Bijuus gave you so little chakra, huh?"

There's no way that Naruto would fight someone like Toneri with KCSM, fully aware of his power level, if RSM was accessible. The Bijuu's chakra would only regenerate if he were their Jins but he's not, they just gave him a portion of their chakra, just like Kurama gave a portion of his chakra to Kakashi, which was subsequently used up with Kamui.

He is right. Sasuke put the Bijuu under Genjutsu, which is why they couldn't communicate any more. He ran out of Bijuu chakra during his fight with Naruto, which he was using at that time.
