Well logic doesn't have to apply in a manga like Naruto.
Plus I heard incest with cousins isn't as bad as people think, incest with between siblings is bad. So like the people above me said, they probably make babies with their cousins.

I am from a clan, most of us get married of the other clan members (distant not close relative !) . That was always ok in the past and even now in my country its normal , its not like we are marrying our siblings ,theres a great difference.

Same apply to the uchiha i guess.

OT:Wedding within a family or relatives are avoided because it results in dumb kids.I mean they become weak and defective.It looks odd in modern society, prolly it was common in old era of Japan.
