Kakashi beating Obito isn't plot at all. It simply shows a couple things:

1. Obito never trained his basic ninja skills since he had the MS due to arrogance.

2. Obito is pretty crappy without Kamui.

3. Kakashi is superior/equal to Obito in every basic ninja skill.

It's always been this way, hence the childhood parallel. It's simply meant to show that in his arrogance, Obito forgot he is a weak ninja without the MS.
