I think the entire Shachi and Indra thing was misconstrued, since History says that Shachi just tied a thread around the Indra's wrist while he was going for war, which I think was just out of goodwill (similar to the rituals that are carried out before the warriors go on war).
As far as I know this festival too, started with Yama and Yamuna(Yamuna's sister). Which sounds cogent, as relationship between Yama and Yamuna is quiet acknowledged one when it comes to brother and sister relationships, remember the Yamadvitiya thing??

Would like to add that this festival is also celebrated as 'Narali Purnima' in my state, which is fisherman's festival.

Rakhi IS a thread- made of raw fiber be it cotton or silk. The same( the cotton Raksha sutra) as tied when performing a puja.. I buy rakhis made out of that one only. My mom always made us add a simple raksha thread of kachcha dhaaga for rakhi even if we kept a fancy one too just for more decorative purpose.

Now that you mention it, we have similar festival called Bhai Fota (or Bhaiya Dooj) where we actually refer to Yama and Yamuna as sister wishing well for his brother in a chant. Its during a full moon too.

My grandma used to tell me all these stories when I was child, so she might be right.
Yeah, threads have a lot of significance in Hindu religion in general. The old Rakhis used to be really simpleton as compared to the ones I see these days. These days we have variety of Rakhis in the market, Doraemon Rakhis, Pokemon Rakhis, I won't be really surprised if we I get to see Naruto or Sasuke on Rakhi.xD

Though I guess these type of things(making 'him' your brother thingy using Rakhi) are getting lesser and lesser in the number. I don't think girls that know how to gracefully deny the proposals will do this childish stuff.
Though we used to do it a lot in childhood, one of my friend's crush actually tied him Rakhi in front of entire class and we had to somehow alleviate him.XD
