Actually the chakra powering Rinnegan is what allowed Sasuke to counter IT, Susanoo is a Mangekyo technique not a Rinnegan one. And Hamura has the same chakra as Kaguya and Rinnegan users in addition to more Yin affinity than Hagoromo, he should be able to counter IT just as good as Sasuke.
