This went completely over your head.

Naruto didn't know that Haku and the kid in the mask were the same person. Therefor, he had no reason to believe that the kid in the mask was a female, as he did when he met mask-less haku. Therefor there is no reason to tell Naruto that he is a boy because that information is irrelevant to Naruto.
