It looked more like all the seals did was seal Kaguya's power (That third eye of her's turned black and white) It looked like Hagoromo was the one who used CT after Naruto and Sasuke sealed her power.

I might be wrong but if I'm right then in the past Hagoromo and Hamura used the Yin Yang seals to.seal her power and then sealed her within Hagoromo. Afterwards, Hagoromo let Kaguya out to seperate her (Like he did recently) and then used CT to encase her empty vessel.
