Every other Ootsutsuki has them. Even the Toneri Ootsutsuki, some random Ootsutsuki has them.

He mutated. Kind of ties into what Kakashi (I think it was him) said the myths of the past were, that the Rinnegan was some mutation. It seems like it's a combo of Byakugan and Sharingan

The color doesn't even match the byakugan color, & it has pupils & shines like any other eye. I'm inclined to believe he doesn't have it.

OT: Rinnegan > Byakugan so it's not like he lost out on anything anyways.
