Gaara can't properly counter Tsukuyomi or Amaterasu without prior knowledge.
Even with prior knowledge, Gaara's going to find it difficult to fight Itachi without looking at him, and as for Amaterasu, Gaara is the perfect target as his fighting style is stationary and Amaterasu > Sand, Gaara's sand barely blocked Enton, which is certainly slower. Itachi is smart enough not to waste his chakra on techniques that won't work and will quickly realise the mechanics of Gaara's Sand Manipulation, and then spot the weakness(es).
Furthermore, Itachi is a Suiton user and water makes particles of stand stick together, making any offensive moves hard to carry out as it inhibits the versatility. The final thing to be taken into account is Susano'o.

Whilst Gaara has a chance of taking Itachi out of the sand, I think most people would agree that he wouldn't be using it for defence, but for Totsuka primarily. Whether Totsuka will pierce through his sand is debatable but the odds are in his favour. Chidori quite easily pierced his sand defence and Totsuka is much larger and has good chances.
