Being a genius doesn't mean being stronger. Just because Kakashi lost to Itachi in part 1 doesn't make Itachi a greater genius.
Sorry, I know it might hurt Uchiha fanboys, but that's how it is. Kakashi already did what Itachi thought to be impossible, he awakened MS as a non-Uchiha.
It shouldn't come as a surprise that he can achieve what Itachi could not.
