In today's chapter, Kaguya implied that Hamura's chakara did in fact go somewhere. Now here are my theories (as well as some already established facts) about the locations of the chakaras of the Ootsutsuki family.
Kaguya's transmigration: I actually already made a theory thread about this one.
Of course there is no question as to where Kaguya's chakara is now because she along with her chakara is clearly on the battlefield right now and she is about to brutally destroy team 7.
Hagoromo's transmigration: Here is my theory on this. Before Hagoromo died, he set it up so that parts of his chakara would transmigrate into each of the tailed beasts. This way, he could live throughout the centuries to see what became of ninshuu (since the bijuus are immortal and he wanted to see what became of ninshuu anyway). As a result of this, Hagoromo's chakara would appear inside of anyone who got the chakara of all 9 beasts inside of them (not the juubi). This would explain why Hagoromo appeared before Naruto.
Additionally, Hagoromo's chakara entity could also appear before anyone who fused Indra and Ashura's chakaras. Let's not forget that Kabuto gave Sasuke Hashirama's cells. These cells were obviously living cells because dead cells do not regenerate and heal people. Since these cells were still living, they still had some of Ashura's chakara. Therefore, Indra's and Ashura's chakaras were in fact fused within Sasuke (thus creating Hagoromo's chakara and allowing Hagoromo to appear inside of Sasuke).
You may be wondering why Hagoromo did not appear inside of Madara or Obito (being that Madara fused the chakaras and both of them became juubi jinchuurikis). This is because Hagoromo still has a choice of whether or not he wants to show up and support someone. Hagoromo is against infinite tsukuyomi which Madara and Obito were for. That is why Hagoromo simply chose not to appear before them. Naruto and Sasuke are fighting against the infinite tsukuyomi, so Hagoromo decided to help them.
Indra/Ashura's transmigrations: We already know about these transmigrations. We already know that they both reincarnated into various descendants of theirs over the years.
Now this next one is the mystery: Hamura's transmigration:
Quite frankly, I believe that Hamura may be inside of one of the tools. Perhaps this was a precautionary measure just in case Kaguya was ever revived. How anyone would know to summon him from the tools, I do not know. I just came with this theory because team 7 is clearly going to need some help against Kaguya and Hamura is the most likely candidate right now to appear (and the tools are near).
Another theory of mine is that perhaps Hamura reincarnated into a hyuuga. Perhaps he inherited his mother's byakugan and is the ancestor of all hyuugas. This one is less likely however, because all hyuugas are trapped in the infinite tsukuyomi right now.

P.s. Here is a good question. Where did Indra's and Ashura's chakaras go in the time interval between the times when Madara and Hashirama died, and the time before Naruto and Sasuke were born?
