Well you're right about a few things, but how did Naruto notice that a few other individuals were coming? Although i will agree that he was completely perplexed from seeing the other Kages and Sasuke arriving on the battlefield.

Explain why reduced chakra levels would cause his sensing to stop working?

1. Guess you could add that the list of the many inconsistencies in the manga then
2. His sensing didnt stop working. His mind was just so much preoccupied with other things like you molding kurama's chakra to suit each of the thousands of shinobi he was protecting that he missed Obito sneaking up on him.
