OP: Genjutsu stat tells you how good are you handling the execution of genjutsus, not how do you defend from them.

To have resistence against genjutsus, you need Stamina and Intelligence (so your mind can be able to suffer damage and perceptive abilities can lend you some clues if your body is really inside a genjutsu).

This said, Naruto is still "2" in genjutsu as the third databook states. But maybe you could boost his intelligence in BM/KCM to state that his own brain and kurama's brain are one.

And that's the reason of why Gyuuki was able to pull Bee from Sasuke's genjutsu, so it's just logical analysis with manga facts.

Side note: KCM Naruto is powered by new sensorial powers so his perception of reality improves too. But as perception is not part of any stat in the databook, it must be put somewhere... Intelligence is the nearest, it's how you interpret reality.
