Much plot has already been invested in the Shinju being transgressed by humanity for stealing its chakra, Madara becoming the Juubi's Jin would just be too redundant (considering we already had a Juubito) and he can give no further exposition on the matter between humanity's clash with nature's divinity (Shinju) like I've always said, the Juubi is the Alpha (first) antagonist of the Manga, therefore it must be the Omega antagonist of the series.

Naruto's battle with Sasuke is possibly an epilogue battle after the matter with the Shinju/Juubi is taken care of.

Juubi will be taken care of when its inside Madara Sir Derp Obito.

Kishi is keeping Madara alive to portray as the true boss and final villian.

The Alliance's current actions cannot truly stop the flower from opening because the Shinju's Flower already started blooming:

Plot necessitates the flower to bloom (because it would be anti-climactic if it didn't) even if Naruto and co. managed to halt its blooming, it will still open no matter what.

The question however is: Is it truly only the Shinju's Eye inside the flower like Madara said?

Remember, that if Infinite Tsukuyomi is cast, it will be pretty much game over for the Alliance, regardless of who casts it (Obito or Madara)

Another thing, is that if Mugen Tsukuyomi is successful, it will leave a glaring plot hole:

Remember that there really isn't an exposition on what, how or why the Juubi saw RS in Naruto.

Nor was there an exposition of who was actually speaking here:

These will be glaring omissions if these weren't expounded upon. The only way for this to be clarified is if the Shinju assumes an intelligent form when inside the flower when it blooms. An explanation from the character itself that experienced it: Shinju/Juubi

my ideal final villain for the series is orochimaru with sasukes body as that would just be insane, as the series would end with the first major villain being the final villain as he attains his goal of sasukes body but then losing to naruto

Madara is stating that he is the one who will be the juubi jinchuriki and cast the genjutsu. Madara's words are foreshadowing the future.

Sasuke

There are no more eligible villains anymore anyway.

Orochimaru is practically Sasuke's b*tch and Madara is some Uchiha throwing a tantrum. He's neither smart nor strong enough to be a final villain. Not to mention he hasn't done anything since he was revived 100 chapters ago. It's only hype.

(And don't tell me just because he devised the EMP that makes him smart. Obito practically executed the whole thing flawlessly and if it wasn't for Kabuto, Madara would have never been revived.)
