Depends on what you're planning on writing. An actual Fan Fiction, based on an anime or something else, or an Original Fiction, a work you do. These are tips that I do, so I hope they help.

For FF, here are these tips:
1. Make sure you have enough information for what you're writing on.
2. Make sure you write it the way you would like it, not the way you think other people would like it.
3. Think of a plot before writing.

For OF tips:
1. Spend time on characters and the whole entire plot before writing it. If you don't know what will happen while you're writing, you might come across Writer's Block.

A lot of the tips are the same, so there's not much up there.

Here are some general tips:
1. Make sure you check you're spelling and grammar, because that could drive people away from reading.
2. Use correct spacing, and make sure it's not a huge wall of text.
3. Plan your chapters ahead so you know what you can write next.
4. Have people read your FF/OF to give you feedback, criticism, etc. :)
5. Being original helps too, because if people seen it a lot before, then they might be uninterested, because they can guess what could happen.

Welcome to the fanfic authors' guild ;)

I'd like to read your work too when it's out =] I'm a fanfic author as well, (as of new really, I'm in the process of writing my first) although I can in no way claim that my work is amazingly well written. Here is my advice from what I've seen so far:

1) Research: Do research before starting your story - read up other fics that centre around the characters you have chosen, make sure you are not repeating what has already been done - even if it is unintentional, you might get accused of plagiarism. Avoid clichés, try to come up with something fresh and new. Learn from their mistakes, note what you dislike about their fics and try to do better in yours!

2) Outline: I strongly, strongly recommend to do an outline of your whole work before starting! Write the main events that occur in a strictly arranged chronological order and jot down ideas for the connecting chapters in between.

3) Timeline: If you are not writing an AU story, look up online/try to write a timeline of the Narutoworld of everything we know so far that occurs around the timespan of your fanfic (as long as it's not about the future). Even if it's about the past and there is little that you know, include as much of it as possible, this gives the fic credibility.

4) Characterisation:
a) When including Kishi's characters, stop and think before giving them a line or an action. Think to yourself: can I imagine this scene happening in the anime? Is it character-like? Would Naruto/Kakashi/Minato/Ramen Guys, etc, ever say/do this?
b) When including OCs - I myself haven't done this, but I would advise to read up some tips of creating 3-dimensional characters, avoid carton cut-outs, give them some character, make them memorable and please, please avoid Mary-Sues!

5) Spelling and Grammar: As the others before me mentioned, do check your spelling and grammar, as good as the story of a fanfic is, it's really off-putting if there are many mistakes or if the spacing makes it hard to read.

6) Reviews and Comments: Read your comments and do not, EVER, take offense from criticism or you might drop your new hobby altogether. Learn from it - yes, dislike it - yes, but do not let it get to you! If it's constructive criticism - great! If not, always remember - people have different taste, what doesn't appeal to one will appeal to another. When receiving advice on the story, do not discard it immediately - yes, that is your work coming together, but it is important that the readers enjoy it too. Maybe you can throw them a bone in some comic-relief chapter, ne? ;)

7) Japanese: A lot of people overlook this when writing anime-based fanfiction, but the over-usage of japanese words can be really annoying! In my opinion, it is alright to use some Japanese phrases, such as honorifics at the end of the names (-sama, -san, -chan, etc) and possibly keeping the names of techniques (jutsus) in Japanese if you so wish (I would advise to provide translations at the end though), it does help the readers to relate to the characters' culture easier, but anything else would sound over the top - you are writing that fiction in English after all. If you want to use words like 'baka', 'itadakimasu', 'shannaro' and etc, better start learning Japanese :p

8) Have fun! Finally, as someone mentioned before, love your work! From all the research that I have done, I can only say that it really shows when a person writes their story with a passion and when they rush through things simply to get it over with. After all you know the saying - say what you will, because the ones who mind don't matter and the ones who matter do not mind ;)
