They are starting from where they left off (so Natsu and Gajeel have just defeated the twin dragons from Sabertooth).

I never watched the anime, manga only here, but damn they are very frigin late in the story line.

Well the anime already existed and they were halfway through the Magic games but then the anime took a long break and now they are starting it again where they left off (its not like they are gonna start from the first episode, so yeah its pretty late in the story).
