I don't know if it's just me but it seems that kishi doesn't quite know what he's doing, or where he wants to go with the relation ship between sharigan and rinningan. When Tobi talks to the kage at the five kage summit we see a flash back of the so6p fighting the juubi. in this flash back we see that the juubi has an ultimate eye, a rinningan with sharingan tome in it. this implies that the two things are separate unique things with their own powers. later in the manga when Tobi finds nagato's body he replaces one of his eyes with the rinningan, and leaves the other one as sharingan, also implying that the two eyes are different, but it takes a turn from the two coming together to form and ultimate eye. tobi also later speaks of sharingan and rinningan as two seperate paths of the 6 paths.
But know with madara we are shown that the rinningan is just the final step in the sharingan advancement tree, which gives madara no reason not to replace both of his eyes with rinningan. not to mention that it completely disagrees with the other points.
i don't know if i'm just chasing ghosts or if I'm on to something but it seems confused. if someone has a supreme knowledge on these happenings, please feel free to chime in.
