You don't suffer any damage to your eyes using the same techniques as an MS user. There's a reason why MS users don't have their MS activated all the time. I also assume that besides your eyes bleeding, your body doesn't hurt from using Susano'o, because it doesn't seem to phase Sasuke much after firing a few Kagutsuchi's.
