If you read the manga you would know Pain had captured Naruto until Hinata came and plot no jutsu took over. Gakido renders Enton useless and his Enton can easily be Shinra Tensei'ed and Susanno competes with the summons, not only that, Sussanno also falls to the Gakido

Actually Nagato did use Shinra tensei, but was tricked cause he thought Itachi had used Amaterasu. But it was just the pressure that arose when preparing the technique. When Itachi finally did use Amaterasu, Nagato never saw the technique coming upon him.
