Maybe that's because of the purity of the Sage and we know that the sharingan comes about form bad emotions so there for the force of two evils will cancel out and become pure again

I doubt it. First off, he was the only one to have "those eyes". He couldn't get another pair of EMS to begin with. His eyes were most likely mutated from the hate from the Juubi into what they manifested (The Swirl patterns) and take on said swirl because of the sealing technique used on the Juubi.
