Madara has 2 sharingan eyes and 2 rinnegan eyes while tobi only has 1 of both...

At the moment, I'm leaning towards Tobi. He's got a Rin'negan too. He also has intangibility and what not.

He's also shown to have controlled the Kyuubi with a regular Sharingan whereas Madara had to use an EMS

Well, we know Tobi could handle even the most skilled ninja's.
And now we see Madara handling an entire army on his own.

I can't be sure really, Tobi does seem to know a great deal, if not more than the actual madara, about the doujutsu secrets.
