So I usually run CCleaner every few days so I can clean off the junk in my laptop but today, I got a bit interested to check out the other tools and I found the Duplicate File Finder. I ran it and I found lots of PDF files which have duplicates in some other directories.

So my question is, is it safe to delete those duplicate files and keep the original one which is located in the desktop?

(So far I deleted like 50 or more duplicate files).

The other PDF duplicates that you found might have been in cache or temporary directory.
They are stored when you open a PDF so that Adobe Reader can access and open it faster (or use it to display "recent" docs).
You can delete them, it won't harm your computer.
