In all honesty I intended to make this a longer in more detail theory, but in all honesty I am reeeeeeeeally lazy so I am gonna try to sum this up as quickly as possible.:hooray:
My theory is that the Rinnengan is a byproduct of the So6P's high yin and yang chakra affecting his ocular doujustu.
Pretty much just like this:
Even though it took a long time to unlock it was necessary for Madara to obtain Hashirama's cells in order to unlock the Rinnengan.
The reason that it may have taken quite a while for Madara to obtain the rinnengan could be that it took that long for cells to strengthen Madara's body enough for the yang in Hashi's cells to balance Madara's yin.
This New chakra circulated Madara body and caused his eyes to form the Rinnengan.
Spiral Rinnengan and The Younger Son's body

When the younger son was born he was gifted with the So6P's body, but not really. Why???? Because the Senju don't have the Sage's longevity. The reason I say that the So6P had high longevity is because he was an uzamaki (If you can name any other clan that can survive after removing a bijuu from with manga facts then feel free to prove me wrong until then he was an uzamaki.)
What it means to inherit the Sage's body: My theory is that inheriting the sage's body means that the younger son inherited a body like the sage that could utilize the sage's unique chakra, because the younger son only had the sage's yang instead of both the yin and yang the body mutated into one similar to hashirama's.
I apply the same logic to the elder son.
What it means to inherit the Sage's eyes My theory is that just like inheriting the sage's body, inheriting the sage's eyes means that the elder son inherited eyes that could utilize the sage's unique chakra, the Rinnengan requires both yin and yang chakra, so because the elder son only inherited the yin portion of the So6P's chakra it caused a mutation in rinnengan (namely the Spiral Rinnengan).
The Rinnengan, the sharingan, and the Appearance of the Juubi's Eye
The color of the Rinnengan is white showing purity, balance, or completeness. And the reason that the sharingan is red could be its imperfection or being incomplete since it only contains yin chakra.
The reason for the Juubi's resembling the sharingan and the rinnengan could very well be simply because he is the progenitor. The Juubi is origin of the earth itself all doujutsu are accessible by the juubi.
Example:
The unique nature manipulation that Obito has been using in recent chapters is a testament to this theory. Unlike the Rinnengan with since absorbing the Juubi Obito has been given free reign over nature manipulation allowiWowng him to utilize, combine, and manipulate any element in existence whether it is yin, yang, light, dark, or any of the other element. Simply put the juubi's eye and it being a combination of the sharingan and the rinnengan is a sign that the juubi is unlimited.
