Temporary Invincibility is not that uncommon among MS abilities.
Obito is temorarily invincible with Kamui intangibility. Danzo is temporarily invincible with Izanagi.
Is it really that counter intuitive that Yata might make the user temporarily invincible? It is around a MS level weapon, whatever that means.
Although, it makes sense that their would be a huge cost for such a powerful move.
I suspect that Itachi ultimately died from using it. Sure he was diseased. But it was the Yata that most likely finished him off in the end.
