I'm sure the Kyuubi wouldn't like the idea of being merged with the other Bijuu's. We've seen him cooperate with Naruto given the right circumstances. Tobi's plans with the Kyuubi is probably gonna be a motivator for a temporary alliance between Naruto and the Kyuubi. I'm sure he knows that if Naruto looses this fight he'll be finished as well.
