JJ Madara was letting Gai hurt him. He could have pushed him away with Shinra Tensei if he really wanted. it doesn't matter if you THINK Gai shouldn't stand a chance, because the manga tells you he did. The powerup was simply large enough to let him compete.
Izanami and Izanagi strike you blind instantly, no matter how much senju DNA you have. Since MS causes a slow decent into darkness, that can theoretically be slowed by the added DNA. Not to mention, Obito never used Susanoo, so his rate of decent into darkness was slower for that reason as well.

I thought about that as well, but it was never stated that Haguromo sealed the Juubi in a moon during their first battle. In fact, he stated that he sealed it inside of him and that he remained the Jinchuriki till he was convinced by Ashura. Besides, let's not forget that there was no such a thing as a GM when Haguromo first sealed the Juubi since the Juubi wasn't divided into tailed beasts back then.

Quite observant and you seem to be right, but clearly such a scenario where the Zetsu are expelled from Kabuto when he entered sage mode would have been a wasted plot point. By that I mean going through the effort of trying to explain that while setting up a battle as important as Kabuto vs. Sasuke and Itachi would not have been worth it.
Not to mention, keep in mind Kabuto was double crossing a double crosser. Tobi thought Zetsu could keep the presence of the spores unknown to Kabuto, but clearly Kabuto knew about them. If he knew, and didn't wish to be burdened by them later, all he has to do is negate the effectiveness of the spore manually. If they have no chakra to begin with, Zetsu might not have knowledge of the spores being deactivated until he manually tried to activate them himself.
In short? Kabuto deactivated the hibernating spores and rendered them useless. Knowing the spores contained no traceable chakra, its logical to assume that once Zetsu plants them on a target, he has no perception of whether or not they will properly activate until he tries.
Technically? There aren't any true 'plot holes' after the manga ended, but there was some serious levels of inconsistency that went on over time. Most of this can be chalked up to Kishi retconning things over the years and simply perfecting details and plot points. That doesn't, however, mean he negated all inconsistency, rather that is what created a great deal of it.
Take edo Tensei for example. Kabuto distinctly explained it here:

This directly shows the prep time needed for Edo Tensei. It means that the target isn't simply summoned straight into battle, the caster has to manually prepare the edo beforehand. Clearly that was not the case with Oro's variation of the jutsu:

The third summon failed because MInato was in the belly of the Shinigami, but if prep time was required than Oro would have discovered this flaw in the jutsu during his prep time, rather than on the field of battle. Kishi even attempts to retcon it here, but fails miserably because as I said before, Oro was skipping the prep time stage entirely:

Maybe he had prepared it before but didn't "activate" the edo tenseis. Just put them in the coffins. So there was an edo tensei that looked like Minato but it was quickly thrown in a coffin to be used later. When he attempted to "activate" it he realized the soul was elsewhere and it was a dud.
