We don't know that the chakra inside Naruto made it into the reaper, in fact i'm sure it didn't. He would have known about Naruto's wind style Rasenshuuriken,instead of saying "He managed to add wind style chakra to it" or something like that.

How can chakra that was sealed in Naruto to keep the 9 Tails seal from breaking, after "Running out" end up in the belly of the reaper... Doesn't make sense. When people use chakra it doesn't die, it is simply used up, becoming part of Nature.

Sorry to be blunt but thats the truth of it, and unless a theory proves me wrong, my logic stands.
