He doesn't have the special chakra in the brain since Obito left his body, and if he could still use it, why didn't he help defend the village he was supposed to be protecting from a meteor with it?

He cannot have Susano'o and he didn't awaken MS either. Why? He lacks the Uchiha Chakra that causes the special chakra to sprout within the brain for the 3T, MS or EMS mutation. Tobirama clearly explained that to Sasuke.
As for PS, then Obito absorbed Sage's Senjutsu and Bijuus from Madara. If you remember, then he immediately gained a TSB and Madara lost one. He supplied that Chakra to Naruto, but he still had that Senjutsu. Madara mentions it when it pulled it out. Kakashi also mentions it that his eyes were boasted it power because of that Sage's Senjutsu.
Obito's ghost literally possessed him. That allowed the eyes to become powerful. Not because of Obito, but because of the chakra they carried. This immediately gave the double MS a boost and Kakashi could use all the techniques Obito could have had he been alive and in possession of Sage's Senjutsu. Even a regular PS has wings according to the 4th Databook. So, Obito's chakra didn't create any special PS, just a regular one because of the Sage's Senjutsu.
As soon as the chakra left Kakashi, he lost PS. He's nothing but a useless bench-warmer now. Heck, without Obito, he always was.
